R  u  sure?  the  plant  is  just  2  inches  long...and  the  dark  black  spots  dont  look  normal..
is  it  not  because  of  heavy  nitrates  in  water  or  over  lighting?

Java  Fern  is  a  Fern,  it  reproduces  by  spores,  they  appear  as  black  spots  on  the  underside  of  leaves.
After  some  time  they  develop  into  shoots,  and  when  mature  enough  they  detach  from  mother  leaf.
Put  up  a  picture  to  confirm.

Black  spots  on  Java  Fern  is  typically  seen  when  they  are  exposed  to  strong  and  direct  lights.   Causes  the  leaves  to  die  out  slowly  as  the  black  spots  keep  increasing.  You  should  avoid  strong  and  direct  light  on  the  fern  leaves.  Try  placing  them  in  a  shaded  or  lightly  exposed  area.  A  pic  of  your  plant  will  help  us  give  better  suggestions.

Bolbitis  Heudelotti  is  also  a  fern,  why  does  it  not  reproduce  by  spores?
Your  Java  fern  can  be  dying  too.  Maybe  it  is  not  getting  the  correct  conditions  to  thrive.

Have  you  exposed  it  to  air  for  a  long  time  during  water  changes?

I  have  seen  leaves  of  Java  Fern  become  black  when  I  had  kept  it  out  from  water  for  almost  3  hours  during  water  change..

 Regards,
 ABHILASH

I  doubt  if  exposing  it  to  air  for  longer  time  would  make  it  turn  black  immediately/soon  after.  The  leaf  may  dry  out  and  die  completely  when  replanted  in  the  tank.
